Just swapping the colors did seem a bit to easy to me 
I don't know of a way to do this (although I'm also new to Fritzing and someone else may have a suggestion). You may be best off using google to search for a program to do this from the cnc folks, I'd expect they face this problem more often than the Fritzing folks. Good luck!
